BatchGenAna: a batch platform for large-scale genomic analysis of mammalian small RNAs

چکیده
UNLABELLED An increasing number of small RNAs have been discovered in mammals. However, their primary transcripts and upstream regulatory networks remain largely to be determined. Genomic analysis of small RNAs facilitates identification of their primary transcripts, and hence contributes to researches of their upstream regulatory networks. We here report a batch platform, BatchGenAna, which is specifically designed for large-scale genomic analysis of mammalian small RNAs. It can map and annotate for as many as 1000 small RNAs or 10,000 genomic loci of small RNAs at a time. It provides genomic features including RefSeq genes, mRNAs, ESTs and repeat elements in tabular and graphical results. It also allows extracting flanking sequences of submitted queries, specified genomic regions and host transcripts, which facilitates subsequent analysis such as scanning transcription factor binding sites in upstream sequences and poly(A) signals in downstream sequences. Besides small RNA fields, BatchGenAna can also be applied to other research fields, e.g. in silico analysis of target genes of transcription factors. AVAILABILITY The The platform is freely available at http://biosrv1.bmi.ac.cn/BatchGenAna.

In the present study two genetically connected small and large populations were simulated and the effect of different sources of information from foreign populations on the accuracy of predicted genomic breeding values of young animals of the small population was investigated. A large population consist of 200000 animals over 15 generations and a small population consist of 5000 animals over 3 ...
متن کاملLong non-coding RNAs and their significance in human diseases
Protein-coding genes account for only a small fraction of the human genome and most of the genomic sequences are transcriptionally silent, but recent observations indicate significant functional elements, including non-coding protein transcripts in the human genome. Long non-coding RNAs (lncRNAs) have been defined as transcripts of >200 nucleotides without protein-coding capacity that perform t...
متن کاملRNAi microarray analysis in cultured mammalian cells.
RNA interference (RNAi) mediated by small interfering RNAs (siRNAs) is a powerful new tool for analyzing gene knockdown phenotypes in living mammalian cells. To facilitate large-scale, high-throughput functional genomics studies using RNAi, we have developed a microarray-based technology for highly parallel analysis. Specifically, siRNAs in a transfection matrix were first arrayed on glass slid...

Expression of foreign proteins in E. coli is normally inhibited by exogenous production of acetate. To overcomethis problem, various strategies have been proposed and tested to reduce the extent of acetate accumulation.Although these strategies can improve the outcome, the implementation of their proposed techniquesis not practical. Because to achieve optimal results, it requi...
